Last night's 4-1 defeat to Limerick leaves them twelve points adrift of leaders Dundalk in the SSE Airtricity Premier Division.
Rovers play host to QPR in a friendly today. Assistant manager John Gill will act as caretaker for the match.
Croly has been in charge in Tallaght since November of 2012, and last season led them to wins in the Setanta Sports Cup, the E-A Sports Cup and the Leinster Senior Cup.
In a statement, the club said "Trevor has worked hard for Shamrock Rovers and secured three trophies during his spell as manager. He has also created strong football structures which will benefit the club into the future. We would like to wish Trevor the very best for the future."
