Varane was replaced by Bayern Munich's Dayot Upamecano two-minutes before half-time at the San Siro.
United confirmed on Tuesday that their €41million summer signing will be out for "a few weeks". It adds to their defensive worries, with Harry Maguire out for an undetermined period with an ankle injury.

Varane started United's five most recent Premier League games, and was a key member of their side for the Champions League meetings with Young Boys and Villareal.
Ole Gunnar Solskjaer's side return to Premier League action on Saturday away to Leicester City. Four days later, Atalanta visit Old Trafford in a vital Champions League group game.
On Sunday-week, Liverpool visit Old Trafford in a real test of both sides' Premier League mettle.
"Raphael Varane sustained a groin muscle injury in the UEFA Nations League final and has commenced rehabilitation at the club," a statement read.
“He will be out for a few weeks."
